Abstract Freshwater wetlands and coastal sediments are becoming hotspots for the emission of greenhouse gas methane. Eutrophication-induced deposition organic matter leads to elevated methanogenesis sulfate reduction, thereby increasing concentrations methane toxic sulfide, respectively. However, effects sulfide stress on anaerobic methanotrophic biofilter have not been well explored. Here, we show how an enrichment culture dominated by freshwater methane-oxidizing archaeon ‘ Candidatus ( Ca. ) Methanoperedens’ responds short-term long-term exposure in a bioreactor. The activity decreased 45% 20% but partially recovered 70% 30% within 5 days after short- exposure, Metagenomics indicated that remained dominant throughout entire experiment. first pulse led increased expression genes encoding detoxification low abundant community members, whereas resulted upregulation sulfite reductases Group III (Dsr-LP). consumed Polyhydroxyalkanoates during possibly aid adaptation. Together, these results provide valuable baseline understanding fundamental ecophysiological adaptations sulfate- nitrate-rich aquatic ecosystems. Short synopsis statement This study investigated archaea responded revealing transient inhibition physiological adaptation mechanisms.
