Abstract Background Osyris lanceolata (Hochst. & Steud.) (Santalaceae) is a multipurpose plant highly valued culturally and economically in Africa. However, O. populations have rapidly dwindled East Africa due to overexploitation this believed cause further consequences on the species’ genetic diversity structure within region. Information regarding necessary for conservation but currently lacking Uganda Kenya. Lack of adequate scientific data hinders efforts hence threatening species survival livelihoods. This study investigated patterns Ten polymorphic microsatellite loci were used genotype 210 individuals: 96 from Ugandan 114 Kenyan populations. Results All (80–100% polymorphism). A differentiation was found between The highest among individuals least showed higher than more marker deviations Hardy-Weinberg equilibrium inbreeding coefficient. Two evidence going through recent bottleneck. There significant structuring at K values into larger clusters observed admixture significantly isolated by altitude as opposed distance climatic variables. Main barriers associated with differences. supports idea long-distance gene-flow high both countries. Conclusion divergence suggests unrecognised taxonomic units which are characteristic lower altitudes including most divergent evolutionary patterns. Geographical environmental gradients could influenced divergence, such may escalate microevolutionary processes full allopatric speciation. Further investigations emerging guide strategies
