Abstract Objective Environmental DNA (eDNA) metabarcoding has become an important method for inventorying and monitoring biota in aquatic systems. The Texas Parks Wildlife Department conducts regular fishery‐independent sampling of biotic communities using traditional gears, such as gill nets bag seines, all the major estuaries adjacent to Gulf Mexico Texas. Previous studies have shown that eDNA approaches can complement methods. Methods We compared fish community structure data Cedar Lakes estuary system obtained with gears a small sequence mitochondrial 12S ribosomal RNA gene validated taxonomic reference file. Result For spring fall 2022, detected larger number species than either seines or nets. Species richness via two seasons single year was comparable agency’s historical record based on Lakes. Conclusion Seasonal spatial variation similar between sampling; however, allowed detection several would be difficult impossible capture observed limitations metabarcoding. Read depth not good index relative abundance, which limits our ability infer biomass samples. Secondly, we bias results. Specifically, failed detect elasmobranchs present when water performed also poorly some bony fishes. Despite these limitations, proved efficient cost‐effective alternative compliment fisheries composition Mexico.
