Abstract A debate is currently ongoing as to whether intensive livestock farms may constitute reservoirs of clinically relevant antimicrobial resistance (AMR), thus posing a threat surrounding communities. Here, combining shotgun metagenome sequencing, machine learning (ML), and culture-based methods, we focused on poultry farm connected slaughterhouse in China, investigating the gut microbiome livestock, workers their households, microbial communities carcasses soil. For both resistomes this study, differences are observed across environments hosts. However, at finer scale, several similar genes (ARGs) associated mobile genetic elements were found human broiler chicken samples. Next, Escherichia coli, an important indicator for surveillance AMR farm. Strains E. coli intermixed between humans chickens. We that ARGs present faecal resistome showed correlation resistance/susceptibility profiles isolates cultured from same Finally, by using environmental sensing these be correlated variations temperature humidity. Our results show importance adopting multi-domain multi-scale approach when studying complex, interconnected environments.

Recent advancements in sequencing technology and data analytics have led to a transformative era pathogen detection typing. These developments not only expedite the process, but also render it more cost-effective. Genomic analyses of infectious diseases are swiftly becoming standard for analysis control. Additionally, national surveillance systems can derive substantial benefits from genomic data, as they offer profound insights into epidemiology emergence antimicrobial-resistant strains. Antimicrobial resistance (AMR) is pressing global public health issue. While clinical laboratories traditionally relied on culture-based antimicrobial susceptibility testing, integration AMR holds immense promise. Genomic-based furnish swift, consistent, highly accurate predictions phenotypes specific strains or populations, all while contributing invaluable surveillance. Moreover, genome assumes pivotal role investigation hospital outbreaks. It aids identification infection sources, unveils genetic connections among isolates, informs strategies The One Health initiative, with its focus intricate interconnectedness humans, animals, environment, seeks develop comprehensive approaches disease surveillance, control, prevention. When integrated epidemiological systems, forecast expansion bacterial populations species transmissions. Consequently, this provides evolution relationships pathogens, hosts, environment.

The cases of bacterial multidrug resistance are increasing every year and becoming a serious concern for human health. Multidrug efflux pumps key players in the formation antibiotic resistance, which transfer out broad spectrum drugs from cell convey to host. Efflux have significantly reduced efficacy previously available armory, thereby frequency therapeutic failures. In gram-negative bacteria, AcrAB-TolC pump is principal transporter substrate plays major role resistance. current work, advanced computer-aided drug discovery approaches were utilized find hit molecules library biogenic chalcones against AcrB pump. results performed computational studies

With the steadily increasing abundance of omics data produced all over world under vastly different experimental conditions residing in public databases, a crucial step many data-driven bioinformatics applications is that integration. The challenge batch-effect removal for entire databases lies large number batches and biological variation, which can result design matrix singularity. This problem currently not be solved satisfactorily by any common batch-correction algorithm. We present reComBat, regularized version empirical Bayes method to overcome this limitation benchmark it against popular approaches harmonization gene-expression (both microarray bulkRNAsq) human opportunistic pathogen Pseudomonas aeruginosa. Batch-effects are successfully mitigated while biologically meaningful variation retained. reComBat fills gap applicable large-scale, opens up new avenues analysis complex processes beyond scope single study. The code available at https://github.com/BorgwardtLab/reComBat, evaluation found https://github.com/BorgwardtLab/batchCorrectionPublicData.Supplementary Bioinformatics Advances online.

Nosocomial pneumonia is one of the most frequent hospital-acquired infections. One types nosocomial ventilator-associated pneumonia, which occurs in endotracheally intubated patients intensive care units (ICU). Ventilator-associated may be caused by multidrug-resistant pathogens, increase risk complications due to difficulty treating them. Pneumonia a respiratory disease that requires targeted antimicrobial treatment initiated as early possible have good outcome. For therapy specific and started sooner, diagnostic methods evolved rapidly, becoming quicker simpler perform. Polymerase chain reaction (PCR) rapid technique with numerous advantages compared classic plate culture-based techniques. Researchers continue improve methods; thus, newest PCR can performed at bedside, ICU, so-called point testing—PCR (POC-PCR). The purpose this review highlight benefits drawbacks PCR-based techniques managing pneumonia.
