Abstract Hybridization among diverged species is common across all domains of eukaryotic life, but appears to be particularly in fungi. However, some fungi exhibit a greater tendency for hybridization than others and it unclear what mechanisms facilitate or prevent hybridization. Here, we generated 253 whole genome sequences 22 reference genomes within the globally distributed ectomycorrhizal complex Boletus edulis Bull. use multi-faceted genomic approach identify patterns ongoing determine whether mediated by changes structure, ecology, both. We found that B. despite 2.1 million years divergence. not lineages hybridize today introgression, indicating presence strong reproductive boundaries species. Using pan-genomic find structural variation abundant , introgression does correlate with similarity overall gene content. Instead, composition ecologically relevant families more accurately predicts as group may specialize on chitin decomposition. Altogether, show ecological preferences are likely primary driver barriers .
