Abstract Germinated brown rice has recently garnered widespread attention due to its high nutritional value. Previous research demonstrated that the bioactive components and functional properties of germinated varieties exhibit significant differences. Three cultivars weedy WR04‐6 (WR) two cultivated with superior eating quality, Koshihikari (YG) Daohuaxiang (DHX), were analyzed using metabolites transcriptome profiling. Widely targeted metabolomics results showed 85.9% 71.2% differential for WR vs. YG DHX enriched in WR, respectively. The substances mainly included amino acids derivatives, carbohydrates organic flavonoids. Higher antioxidant activity was detected compared metabolome analysis. Transcriptome analyses indicated 18 responsive genes played pivotal roles conversion key metabolites. These findings will provide theoretical underpinnings development germplasm resources formulation grain foods.
