Investigating the occurrence of antibiotic-resistance genes (ARGs) in sedimentary archives provides opportunities for reconstructing distribution and dissemination historical (i.e., non-anthropogenic origin) ARGs. Although ARGs freshwater environments have attracted great attention, variations diversity abundance over centuries to millennia remain largely unknown. In this study, we investigated vertical change patterns bacterial communities, mobile genetic elements (MGEs) found sediments Lake Chenghai spanning past 600 years. Within resistome preserved sediments, 177 subtypes were with aminoglycosides multidrug resistance being most abundant. The ARG upper sediment layers (equivalent post-antibiotic era since 1940s) was lower than those during pre-antibiotic era, whereas higher possibly because human-induced lake eutrophication recent decades facilitated spread proliferation drug-resistant bacteria. Statistical analysis suggested that MGEs community structure significantly correlated ARGs, suggesting may be transferred between different bacteria by MGEs. The spread of antibiotic resistance genes (ARGs) and subsequent soil-borne disease outbreaks are major threats to soil health sustainable crop production. However, the relationship between occurrences diseases transmission ARGs remains unclear. Here, ARGs, mobile genetic elements microbial communities from co-located suppressive conducive banana orchards were deciphered using metagenomics metatranscriptomics approaches. Abstract Antibiotic Resistance Genes (ARGs) are widespread in freshwater environments and represent a concealed threat to public health aquatic eco-system safety. To date, only limited number of studies have investigated the historical distribution ARGs their hosts through analysis sedimentary archives. This research gap constrains our comprehensive mechanisms underlying natural bacterial resistance formation during pre-antibiotic era (prior 1940s) development human-induced post-antibiotic (since 1940s). In this study, we examined vertical patterns associated within core from eutrophic lake, employing shotgun sequencing methodology. The findings revealed marked increase ARG diversity era, predominant types identified included those conferring multidrug, bacitracin, macrolide–lincosamide–streptogramin, beta-lactam, tetracycline, fluoroquinolone, glycopeptide aminoglycoside, collectively accounting for 78.3%–85.6% total abundance. A 127 subtypes were samples, 48 shared across sediment resistome profile with two them, bac bcr A, occurring era. Further, 137 metagenome-assembled genomes (83 species belonging 12 phyla) as hosts, mainly phyla Proteobacteria, Nitrospirota, Chloroflexota, Bacteroidota, Actinobacteriota, Cyanobacteria, Firmicutes.
