Pig slurry fertigation can modify soil biochemical properties by promoting glomalin production and shifting microbial communities; however, its impacts under varying water regimes remain insufficiently quantified. We assessed irrigated rainfed systems integrating the quality index (SQI) with total easily extractable (T-GRSP, EE-GRSP), determining diversity via eDNA amplicon sequencing, evaluating enzyme activities across three depths (0–10, 10–20, 20–30 cm). Robust regression revealed that T-GRSP EE-GRSP accounted for 75% of SQI variability in soils 46% (p < 0.001), strongest correlations 0–10 cm layer. Irrigation increased concentrations 66% (1.78 vs. 1.07 mg g−1) raised contribution to carbon from 2.0% 3.2%. The levels were slightly lower (0.73 0.76 yet remained a sensitive early-warning indicator moisture stress plots. Microbial profiling showed 19% increase Shannon bacterial (3.44 2.89), even more communities irrigation, intermediate fungal diversity, higher abundance, no detectable arbuscular mycorrhizal fungi either system. Combining GRSP fractions enzymatic markers provides responsive framework assessing health guiding organic amendment strategies fertigation-based agriculture fluctuating availability.
