Understanding the reaction mechanism of dissolved organic matter (DOM) during wastewater biotreatment is crucial for optimal DOM control. Here, we develop a directed paired mass distance (dPMD) method that constructs molecular network displaying pathways DOM. It couples direction inference and PMD analysis to extract substrate–product relationships delta masses potentially reactants directly from sequential spectrometry data without formula assignment. Using this method, analyze influent effluent samples bioprocesses 12 treatment plants (WWTPs) build dPMD characterize core reactome The shows first step transformation triggers cascades diversify DOM, but highly overlapped subsequent result in similar compositions across WWTPs despite varied influents. Mass changes exhibit consistent gain/loss preferences (e.g., +3.995 −16.031) different occurrences WWTPs. Combined with genome-centric metatranscriptomics, reveal associations among dPMDs, enzymes, microbes. Most enzymes are involved oxygenation, (de)hydrogenation, demethylation, hydration-related reactions target substrates expressed by various taxa, as exemplified Proteobacteria, Actinobacteria, Nitrospirae. Wetland microbial communities play a vital role in ecosystem functioning, particularly the intricate processes of carbon cycling. This study employed metagenomic sequencing to investigate diversity, composition, structural differences, cycling functional gene, and species soil five distinct types Yalu River estuary wetland, including shoal soil, bog paddy meadow brown forest soil. We further explored influence environmental factors on both community structure genes. Our results revealed bacterial-dominated community, constituting about 97.6%. Archaea fungi represented relatively minor fractions, at 1.9% 0.4%, respectively. While no significant differences were observed Chao1 indices between bacterial fungal communities, Shannon index notable differences. Both exhibited variations within archaeal communities. The dominant phyla Proteobacteria, Actinobacteria, Acidobacteria, Bacteroidetes, Nitrospirae. Thaumarchaeota, Crenarchaeota, Euryarchaeota formed major phyla, while Ascomycota, Mucoromycota, Basidiomycota phyla. Non-metric multidimensional scaling (NMDS) analysis based Bray-Curtis distance bacterial, archaeal, structures across samples. Redundancy (RDA) identified key for Soil pH, organic (SOC), electrical conductivity (EC), total phosphorus (TP) main influencing bacteria, TP, EC, sulfur (TS), SOC primary drivers nitrogen (TN) EC Analysis pathway genes utilizing Kyoto Encyclopedia Genes Genomes (KEGG) database clustering heatmap some gene composition different types.
