Genetic diversity in livestock and poultry is critical for adapting production systems to future challenges. However, inadequate management practices, particularly developing countries, have led the extinction or near of several species. This study compared genomes 30 newly sequenced Ningqiang ponies with those 56 other 104 horses investigate diversity, differentiation, basis body height differences. Population structure analyses revealed that belong southwestern Chinese ponies. They exhibit a moderate level inbreeding pony horse breeds. Mitochondrial DNA analysis indicated Debao share dominant haplogroups A C, suggesting likely common maternal origin. Our identified low differentiation detectable gene flow between Datong horses. The also population size showed downward trend.
