Multiplexed amplicon sequencing offers a cost-effective and rapid solution for phylogenomic studies that include large number of individuals. Selecting informative genetic markers is critical initial step in designing such multiplexed panels, but screening various genomic data selecting are the question at hand can be laborious. Here, we present flexible user-friendly tool, HiMAP2, identifying, visualizing filtering phylogenetically loci from diverse transcriptomic resources. This bioinformatics pipeline includes orthology prediction, exon extraction aligned sequences according to user-defined specifications. Additionally, HiMAP2 facilitates exploration final filtered exons by incorporating phylogenetic inference individual trees with raxml-ng as well estimation species tree using astral. Finally, results marker selection visualized refined an interactive Bokeh application used generate publication-quality figures. Abstract The operculated land snail family Pupinidae from mainland Southeast Asia has been systematically revised based on shell morphology. Despite previous morphological studies, the evolutionary relationships within this remained unclear. This study represents first comprehensive molecular phylogeny of group, utilising two mitochondrial (COI and 16S rRNA) nuclear (5.8S rRNA + ITS2 28S genetic markers. Additionally, we conducted phylogenetic analyses Pupina species 1106 loci generated through double‐digest restriction site‐associated DNA sequencing (ddRADseq). It turned out that Asian Pollicaria emerged as a sister clade to Central American Aperostoma Megalomastomatidae, leading resurrection Pollicariidae. Among remaining pupinid genera, Tortulosa was nested Coptocheilus clade, while Pupinella were not monophyletic. previously recognised arula group found be monophyletic reclassified into Tylotoechus (formerly subgenus), distinctive conchological characters such an extending parietal tooth callus wide, outward‐curving posterior canal. However, some retrieved monophyletic, suggesting presence multiple ‘cryptic species’. Divergence time estimation indicated split could date back Late Triassic Early Cretaceous, with diversification genera occurring during Middle Jurassic Cretaceous. successful reconstruction robust using ddRADseq demonstrates significant potential RADseq techniques in elucidating deeply divergent taxa. Further studies incorporating type destructus keraudrenii are necessary justify usage these genera.

The Japanese archipelago as a continental island of the Eurasia continent and harboring high levels plant species diversity provides an ideal geographical setting for investigating vicariant allopatric speciation due to sea-level fluctuations associated with climatic oscillations during Quaternary. In this study, three chloroplast DNA regions 14 nuclear loci were sequenced 31 individuals from populations Torreya nucifera var. 52 T. radicans. Population genetic analyses (Network, STRUCTURE phylogeny) revealed that boundaries two varieties are distinct, differentiation (FST) 0.9619 in 0.6543 loci. relatively ancient divergence times between estimated 3.03 Ma by DIYABC 1.77 IMa2 when dated back late Pliocene early Pleistocene, respectively. extremely weak gene flow (2Nm = 0.1) was detected IMa2, which might be caused their population expansion since Pleistocene (~2.0 Ma) inferred Bayesian skyline plots DIYABC. Abstract Background The Hengduan Mountains (HDM) are one of the major global biodiversity hotspots in world. Several evolutionary scenarios, especially in-situ diversification, have been proposed to account for high species richness temperate plants. However, peripatric speciation, an important mode allopatric has seldom reported this region. Results Here, two chloroplast DNA regions and 14 nuclear loci were sequenced 112 individuals from 10 populations Torreya fargesii var. 63 6 T. yunnanensis . Population genetic analyses revealed that varieties well differentiated genetically ( F ST , 0.5765) uneven diversity π 0.00221 vs. 0.00073 on average loci). gene genealogical relationship showed is inferred as derived which was further supported by coalescent simulations (DIYABC, fastsimcoal2 IMa2). By simulations, divergence time (~ 2.50–3.65 Ma) weak flow between detected. asymmetrical only occurred later stages divergence, caused second contact due population expansion 0.61 In addition, niche modeling indicated geographically ecologically unbalanced distribution range. Conclusions Overall, always parapatric with respect latter former peripatry HDM following a colonization central China during late Pliocene. Our findings demonstrate speciation dispersal events may be scenario formation hotspot HDM.

Accurate species identification is key to conservation and phylogenetic inference. Living plant collections from botanical gardens/arboretum are important resources for the purpose of scientific research, but proportion cultivated misidentification un-tested using DNA barcodes. Here, we assembled next-generation barcode (complete plastid genome complete nrDNA cistron) mitochondrial genes skimming data Torreya with multiple accessions each test discrimination plants used in studies. A total 38 were included analyses, representing all nine recognized genus Torreya. The phylogeny showed that 21 wild samples formed species-specific clades, except T. jiulongshanensis. Disregarding this putative hybrid, seven sampled here successfully discriminated by genome. Only nucifera grouped into two grades. rate cistron was 62.5%. Skmer analysis based on nuclear reads skims promise discriminated. misidentified arboreta/botanical gardens relatively high four (23.5%) three species. Interspecific relationships within fully resolved maximum support plastomes, where jackii earliest diverging branch, though sister grandis tree, suggesting likely a hybrid between an extinct ancestor lineage. findings provide quantitative insights usage study.

The structures these compounds were determined by means spectroscopy, single-crystal X-ray diffraction, ECD spectra. An antibacterial activity assay showed that 5 6 had significant inhibitory effects on methicillin-resistant Staphylococcus aureus, with MIC values 100 μM.
