ABSTRACT
Emerging
infectious
diseases
are
a
major
threat
to
global
aquaculture
production
and
projected
increase
in
frequency
due
anthropogenic
stressors
climate
change.
Our
ability
screen
the
aquatic
‘infectome’
is
dramatically
improving
through
unbiased
metatranscriptomic
(i.e.,
total
RNA)
sequencing.
Despite
recent
advances
molecular
diagnostics
next‐generation
sequencing,
outbreak
investigation
often
encounters
limitations
targeted
nature
of
conventional
techniques,
which
may
only
capture
small
portion
diverse
array
disease‐causing
agents
present
nature,
sometimes
requiring
years
resolve.
Here,
we
propose
that
sequencing
serves
as
cost‐effective
powerful
technique
for
characterising
pathogens
during
disease
outbreaks
surveillance
programmes.
In

so,

diagnostic
framework
mitigate

aquaculture.

Abstract
Vibrio
species
are
an
emerging
public
and
animal
health
risk
in
marine
environments
the
opportunistic
bacterial
pathogen
harveyi
is
a
major
disease
for
tropical
aquaculture.
Current
understanding
of
virulence

ABSTRACT
Lactococcosis,
primarily
caused
by
Lactococcus
garvieae
,
is
prevalent
in
various
freshwater
fish
species
globally.
Yet,
its
significance
Thai
aquaculture
remains
poorly
understood.
This
study
investigated
Lactococcosis‐associated
diseases
across
four
red
tilapia
(
Oreochromis
sp.)
and
one
Asian
sea
bass
Lates
calcarifer
)
farm
Thailand
2022.
Chronically
diseased
displaying
clinical
signs
such
as
exophthalmia
or
corneal
opacity,
erratic
swimming,
scale
loss
skin
haemorrhage,
well
apparently
healthy
specimens,
were
studied.
Bacterial
isolation
was
performed
from
the
internal
organs.
Gram‐positive
bacterial
isolates
selected
later
identified
L.
lactis
n

4),
taiwanensis

petauri
based
on
16S
rDNA
gyrB
partial
sequences.
Sub‐adults
of
Nile
intracoelomic
(IC)
injected
with
representatives

varying
doses

groups

Abstract
Aquaculture
plays
a
key
role
in
global
food
security,
yet
disease
outbreaks
remain
major
challenge.
While
host
transcriptomic
response
have
been
widely
studied,
the
of
microbial
community
risk
aquaculture
remains
understudied.
Here,
we
conducted
metatranscriptomic
analysis
gill
microbiomes
Atlantic
salmon
(
Salmo
salar
)
by
repurposing
publicly
available
RNA-seq
data
originally
generated
for
transcriptomics.
These
poly(A)-selected
datasets
were
collected
prior
to
outbreak,
allowing
us
examine
functional
patterns
retrospectively.
Taxonomic
profiles
Bracken
and
MATAM
showed
strong
concordance
across
dominant
genera,
confirming
that
retain
sufficient
signal
downstream
classification.
In
addition
tank-dependent
variation,
our
presence-absence
revealed
survival-associated
microbiome
shifts.
Several
taxa,
including
Sedimentibacter

Fusarium

non-survived
individuals,

enriched
survivors.
