Isodon lophanthodies is a perennial herb and the whole plant has medicinal value distributed in southern China southeast Asia. The absence of reference genome hindered evolution genomic breeding research this species. Results: In study, we present high-quality, chromosome-level assembly I. with integrating PacBio Hi-C sequencing data. We assembled 412.78 Mb scaffold N50 ~ 33.43 Mb, organized into 12 pseudochromosomes. This includes 36,324 genes 209.51 repetitive sequences. Phylogenetic analysis revealed that its sister species rubescens diverged approximately 9.99 million years ago (MYA), shared recent whole-genome duplication (WGD) event. Combined gene expression profile metabolite fluctuation response to methyl jasmonate, two key enzymes involved salicin synthesis pathway were further identified. Conclusions: provides an essential for future on lophanthodies, enhances our understanding profiles exogenous jasmonate.
