Abstract Hybridization brings together chromosome sets from two or more distinct progenitor species. Genome duplication associated with hybridization, allopolyploidy, allows these to persist as subgenomes during subsequent meioses. Here, we present a general method for identifying the of polyploid based on shared ancestry revealed by genomic distribution repetitive elements that were active in progenitors. This subgenome-enriched transposable element signal is intrinsic polyploid, allowing broader applicability than other approaches depend availability sequenced diploid relatives. We develop statistical basis method, demonstrate its well-studied cases tobacco, cotton, and Brassica napus , apply it several cases: allotetraploid cyprinids, allohexaploid false flax, allooctoploid strawberry. These analyses provide insight into origins polyploids, revise subgenome identities strawberry, perspective dominance higher polyploids.

The algal endosymbiont Durusdinium trenchii enhances the resilience of coral reefs under thermal stress. D. can live freely or in endosymbiosis, and analysis genetic markers suggests that this species has undergone whole-genome duplication (WGD). However, evolutionary mechanisms underpin thermotolerance are largely unknown. Here, we present genome assemblies for two isolates, confirm WGD these taxa, examine how selection shaped duplicated regions using gene expression data. We assess free-living versus endosymbiotic lifestyles have contributed to retention divergence genes, processes enhanced . Our combined results suggest lifestyle is driver post-WGD evolution , with phase being most important, followed by endosymbiosis. Adaptations both likely enabled provide stress protection host coral.

ABSTRACT Global aquaculture production has been rising for several decades, with up to 76% of the total from fish. However, problem fish diseases is becoming more and prominent in today's context pursuing sustainable aquaculture. Since first genome assembly reported 2002, genomic approaches have successfully implemented breeding enhance disease resistance reduce economic losses caused by diverse diseases. Here, we present a review current progress genomics its application disease‐resistance breeding. First, data all publicly available genomes were curated statistical analysis these performed. Subsequently, genomics‐assisted (including quantitative trait loci mapping, genome‐wide association study, marker‐assisted selection, gene transfer, editing) that applied practical disease–resistance programs are outlined. In addition, candidate genetic markers could possibly be utilized summarized. Finally, remaining challenges further directions discussed. summary, this provides insight into disease‐resistant varieties.
