Microorganisms were reported to be the indicators and drivers of metal(loid)s-contaminated soils. Chloroflexota is a widely-distributed phylum in arsenic (As) antimony (Sb) contaminated soils, but diversity functional potential its genomes remain largely unknown. In this study, we collected As Sb soils from smelting-affected agricultural mining with latter exhibiting much higher concentrations (mean 19421.2 mg kg−1) 4953.5 as well lower carbon nitrogen levels. We reconstructed 170 medium- high-quality metagenome-assembled (MAGs) these A total 11 MAGs proposed novel candidate species, including 3 genera affiliated classes Ktedonobacteria, Limnocylindria, Dormibacteria. Functional annotation reveals that many Ktedonobacteria Dormibacteria may have for fixation through Calvin–Benson–Bassham cycle. Additionally, harbored essential genes involved enhancing soil phosphorus (P) availability. MAGs, gene responsible extracellular oxidation, dldH, rather than intracellular oxidation arsO, was widespread Sb(III) oxidation. Under heavy contamination nutrient limitation, exhibited guanine-cytosine contents smaller genome sizes. Moreover, derived conditions enriched proportion related As/P transport, reduction methylation, pathways carbohydrate degradation bioavailable biosynthesis. These findings might helpful developing bioremediation strategy As/Sb

Towards improving the knowledge of possible paleo-microorganisms interaction with trace metals (micro-nutrients and toxicants), we studied adsorption Mn, Zn, Sr, Cd, Pb onto modern Chloroflexus aurantiacus, thermophilic anoxygenic phototrophic bacterium which could be highly abundant in Precambiran aquatic environments. Acid-base surface titrations allowed quantifying number proton-active groups, whereas non-electrostatic linear programming method (LPM) was used to assess site concentrations reaction constants between divalent cations (Zn, Mb, Pb) bacterial surface, based on results pH-dependent edge constant-pH 'langmuirian' experiments. The total proton/hydroxyl binding Chl. aurantiacus surfaces sizably lower than that other anaerobic bacteria previously using similar experimental modeling approach. Divalent exhibited a decreasing order affinity (Pb > Cd ≥ Zn Mn Sr), reflected cation hydrolysis bacteria. At same time, increased increasing temperature, from 4 °C 60 stronger under light compared darkness. This suggested some active metabolic control involved this metal surfaces. Overall, parameters (site constants) were (Rhodopseudomonas palustris; Rhodobacter blasticus) cyanobacteria. may reflect different bioavailability paleo-ocean, given are among oldest phototrophs planet.

Abstract Metagenomic analyses facilitate the exploration of microbial world, advancing our understanding roles in ecological and biological processes. A pivotal aspect metagenomic analysis involves assessing quality metagenome-assembled genomes (MAGs), crucial for accurate insights. Current machine learning–based methods often treat completeness contamination prediction as separate tasks, overlooking their inherent relationship limiting models’ generalization. In this study, we present DeepCheck, a multitasking deep learning framework simultaneous MAG contamination. DeepCheck consistently outperforms existing tools accuracy across various experimental settings demonstrates comparable speed while maintaining high predictive even new lineages. Additionally, employ interpretable techniques to identify specific genes pathways that drive model’s predictions, enabling independent investigation assessment these elements deeper

Cattle manure or its digestate, which often contains antibiotic residues, can be used as an organic fertilizer and copper (Cu) a fungicide in agriculture. Consequently, both antibiotics Cu are considered soil contaminants. In this work, microcosms were performed with amended either digestate (sulfamethoxazole, SMX) co-presence the planting of Lactuca sativa. After addition amendments, prompt increase microbial activity at same time sul1 intI1 genes was observed, although ARGs generally decreased over time. spiked microcosms, community able to remove more than 99% SMX 36 days did not bioaccumulate lettuce. Interestingly, where co-present, (particularly sul2) increased, showing how had strong effect on resistance persistence soil. Copper also detrimental plant-microbiome system, affecting plant biomass all conditions except presence. When adding activity, biodiversity lettuce without present. Not only favour growth, but positively influenced composition by increasing bacterial diversity classes (e.g., Alphaproteobacteria) genera Bacillus), thus indicating good-quality • promoted highest diversity, growth counteracted contaminant effects presence cross-resistance

The Loess Plateau, with a fragile ecological environment, is one of the most serious water- and soil-eroded regions in world, which has been improved by large-scale projects involving returning farmland to forest grassland. This work mainly aimed at exploring more reasonable efficient restoration mode revealing synergistic mechanisms. study sampled typical Plateau areas designed modes for pure forests Armeniaca sibirica L. (AR), Amygdalus davidiana (Carrière) de Vos ex Henry. (AM), Medicago sativa (MS), mixed apricot–peach–alfalfa (AR&AM&MS), using abandoned land (AL) as control treatment. effects these on physical chemical properties enzyme activities various soils were investigated detail. Moreover, soil microbial diversity community structure, functional gene diversity, differences deeply analyzed meta-genomic sequencing technology, inherent driving correlation mechanisms among indicators discussed. results showed that water content porosity AR, AM, AR&AM&MS treatments increased significantly, while bulk density decreased compared AL. total carbon, nitrogen, nitrate phosphorus, available potassium, potassium contents significantly. Compared CK, there was no significant change catalase forest; however, urease, phosphatase, sucrase, B-glycanase, N-acetylglucosaminidase all species index similar, dominant bacteria microorganisms include Proteobacteria, Acidobacteria, Actinobacteria, Bacteroidetes, Gemmatimonadetes. had highest abundance. different also including kegg genes, eggNOG carbohydrate enzymes. genes abundant, their mechanism related coupling effect soil–forest grass.
