ABSTRACT Metabolomics, a powerful discipline within systems biology, aims at comprehensive profiling of small molecules in biological samples. The challenges sample complexity are addressed through innovative preparation methods, including solid‐phase extraction and microextraction techniques, enhancing the detection quantification low‐abundance metabolites. Gastric cancer (GC) is a highly malignant disease affecting humans worldwide and has poor prognosis. Most GC cases are detected at advanced stages due to the lacking early detectable symptoms. Clinical biomarker development has been stymied by inaccurate protein quantification from mass spectrometry (MS) discovery data and a prolonged validation process. To mitigate these issues, we created the Targeted Extraction Assessment of Quantification (TEAQ) software package. This innovative tool uses cohort analysis to select precursors, peptides, proteins that adhere established targeted assay criteria. TEAQ was applied Data-Independent Acquisition MS plasma samples acquired on an Orbitrap™ Astral™ MS. Identified precursors were evaluated for linearity, specificity, repeatability, reproducibility, intra-protein correlation 11-point loading curves under three throughputs, develop resource clinical-grade assays. From clinical individuals with inflammatory bowel disease (n=492), successfully identified 1116 signature peptides 327 quantifiable 1180 proteins. Embedding stringent selection criteria adaptable into will streamline transition studies.
