Abstract Miniature inverted-repeat transposable elements (MITEs) are a potent source of polymorphisms in plant genomes. A genotyping system, named DcS-ILP, based on polymorphic insertions Stowaway MITEs (DcStos) localized introns and identified the reference genome DH1 has been developed for carrot. Here, we report an extension DcS-ILP system by incorporation non-reference resequenced genomes representing eastern gene pool. We genotyped 52 carrot accessions western pools with 92 markers previously (western panel) together 84 newly (eastern panel). Overall, revealed highly structured genetic diversity separating at K = 2 differentiating Indian breeding lines from 3. The panel proved to be more robust respect pool while it provided little information accessions, as many DcSto present were absent As represent improved cultivars, insertional allowed detection selection-driven bottleneck improvement stage. Selection course stage generally operated standing variation, subset likely originated transposition events preceding separation both pools. However, occasional frequency shifts opposite direction also revealed, possibly indicating selection favorable variants associated insertions.
