Lilies are economically important monocots known for their ornamental flowers, bulbs, and large genomes. The absence of genomic information has impeded evolutionary studies genome-based breeding efforts. Here, we present reference genomes Lilium sargentiae (lily, 35.66 Gb) Gloriosa superba (flame lily, 5.09 Gb). giant lily genome is shaped by recent long terminal repeat retroelements. Lilium leichtlinii var. maximowiczii, native to Northeast Asia, shows morphological differences between Korean and Japanese varieties. This study analyzed chloroplast (cp) genomes of three diploid L. groups: (KR), broad-leaved (JB), narrow-leaved (JN). Genome sizes ranged from 152,053 bp 152,588 with GC contents 37.02-37.06%. Species boundaries are dynamic and constantly challenged by gene flow. Understanding the strategies different lineages adopt to maintain ecological genetic distinctiveness requires employing an integrative species concept that incorporates data from a variety of sources. In this study, we incorporated genetic, ecological, environmental evidence assess extent speciation or evolutionary divergence within monophyletic yet dimorphic group (i.e., clade Leucolirion consisting six species) genus Lilium. This consists two exhibit unexpectedly distinct perianth appearances: whitish trumpet (funnel form, encompassing four orange recurved (reflex including species), respectively, which separated completely pollination syndromes. Transcriptome-based nuclear plastome datasets indicate these isolated, with only weak ancient flow between them.
