Background: Polydactylus macrochir (Günther; 1867) is a member of the family Polynemidae. The placement Polynemidae among teleosts has varied over years. Methods: Therefore, in this study, we sequenced complete mitochondrial genome P. macrochir, analyzed characterization genome, and investigated phylogenetic relationships Results: length mitogenome was 16,738 bp, with typical order. Nucleotide composition analysis showed that AT-biased (54.15%), PCGs tended to use A C rather than T G at third codon. All started regular codon ATG, except for cox1, which GTG. termination across PCGs. It shown ka/ks ratios all were less one. Phylogenetic analysis, based on maximum likelihood (ML) Bayesian inference (BI) methods, indicated eight threadfins formed well-supported monophyletic cluster. Sphyraenidae clustered together as group. According TimeTree analyses, most recent common ancestor (MRCA) traced back about 52.81 million years ago (MYA), while six species within diverged from 11.70 MYA 20.05 MYA.
