Taxonomic classification of marker-gene sequences is an important step in microbiome analysis. We present q2-feature-classifier ( https://github.com/qiime2/q2-feature-classifier ), a QIIME 2 plugin containing several novel machine-learning and alignment-based methods for taxonomy classification. evaluated optimized commonly used implemented 1 (RDP, BLAST, UCLUST, SortMeRNA) new (a scikit-learn naive Bayes classifier, consensus based on VSEARCH, BLAST+) bacterial 16S rRNA fungal ITS amplicon sequence data. The naive-Bayes, BLAST+-based, VSEARCH-based classifiers meet or exceed the species-level accuracy other designed marker gene that were this work. These evaluations, 19 mock communities error-free simulations, including simulated "novel" sequences, are available our extensible benchmarking framework, tax-credit https://github.com/caporaso-lab/tax-credit-data ). Our results illustrate importance parameter tuning optimizing classifier performance, we make recommendations regarding choices these under range standard operating conditions. both free, open-source, BSD-licensed packages GitHub.

Abstract Our growing awareness of the microbial world’s importance and diversity contrasts starkly with our limited understanding its fundamental structure. Despite recent advances in DNA sequencing, a lack standardized protocols common analytical frameworks impedes comparisons among studies, hindering development global inferences about life on Earth. Here we present meta-analysis community samples collected by hundreds researchers for Earth Microbiome Project. Coordinated new methods, particularly use exact sequences instead clustered operational taxonomic units, enable bacterial archaeal ribosomal RNA gene to be followed across multiple studies allow us explore patterns at an unprecedented scale. The result is both reference database giving context sequence data framework incorporating from future fostering increasingly complete characterization Earth’s diversity.

High-throughput sequencing of 16S ribosomal RNA gene amplicons has facilitated understanding complex microbial communities, but the inherent noise in PCR and DNA limits differentiation closely related bacteria. Although many scientific questions can be addressed with broad taxonomic profiles, clinical, food safety, some ecological applications require higher specificity. Here we introduce a novel sub-operational-taxonomic-unit (sOTU) approach, Deblur, that uses error profiles to obtain putative error-free sequences from Illumina MiSeq HiSeq platforms. The genomic revolution has fundamentally changed how we survey biodiversity on earth. High-throughput sequencing ("HTS") platforms now enable the rapid of DNA from diverse kinds environmental samples (termed "environmental DNA" or "eDNA"). Coupling HTS with our ability to associate sequences eDNA a taxonomic name is called "eDNA metabarcoding" and offers powerful molecular tool capable noninvasively surveying species richness many ecosystems.
