Abstract The human microbiome emerges as a promising reservoir for diagnostic markers and therapeutics. Since host-associated microbiomes at various body sites differ diseases do not occur in isolation, comprehensive analysis strategy highlighting the full potential of should include diverse specimen types diseases. To ensure robust data quality comparability across diseases, we employ standardized protocols to generate sequencing from 1931 prospectively collected specimens, including saliva, plaque, skin, throat, eye, stool, with an average depth 5.3 gigabases. Collected 515 patients, these samples yield 3.7 metagenomes per patient. Our results suggest significant microbial variations types, unexpected anatomical sites. We identify 583 unexplored species-level genome bins (SGBs) which 189 are significantly disease-associated. Of note, existence resistance genes one was indicative same other specimens Annotated previously undescribed SGBs collectively harbor 28,315 biosynthetic gene clusters (BGCs), 1050 correlations combinatorial approach identifies distinct BGCs, emphasizing value pan-body pan-disease microbiomics source therapeutic strategies.

Lung adenocarcinoma (LUAD), the most prevalent form of lung cancer. The transition from in situ (AIS), and minimally invasive (MIA) to (IAC) is not fully understood. Intratumoral microbiota may play a role LUAD progression, but comprehensive stage-wise analysis lacking. Tumor bronchoalveolar lavage fluid (BALF) samples patients with AIS/MIA or IAC were collected for next-generation sequencing characterize microbial diversity composition. Abstract Mathematical modeling of somatic evolution, a process impacting both host cells and microbial communities in the human body, can capture important dynamics driving carcinogenesis. Here we considered models for esophageal adenocarcinoma (EAC), cancer that has dramatically increased incidence over past few decades Western populations, with high case fatality rates due to late-stage diagnoses. Despite advancements genomic analyses precursor Barrett’s esophagus (BE), prevention EAC remains significant clinical challenge. Previous microbiome studies BE have focused on quantifying static abundance differences rather than evolutionary dynamics. Using whole genome sequencing data from tissues, first applied robust bioinformatics pipeline extract non-host DNA reads, mapped these putative reads taxa, retained those taxa coverage. When applying mathematical evolution sequential stages progression EAC, observed evidence neutral community assembly within normal tissue BE, but not EAC. In case-control study patients who progressed outcomes (CO) versus had non-cancer (NCO) during follow-up (mean=10.5 years), found Helicobacter pylori deviated significantly expectation NCO, suggesting factors related H. or infection itself may influence risk. Additionally, simulations incorporating selection recapitulated non-neutral behaviors datasets. Formally holds promise applications by offering deeper understanding involvement development.

Abstract As next-generation sequencing technologies produce deeper genome coverages at lower costs, there is a critical need for reliable computational host DNA removal in metagenomic data. We find that insufficient filtration using prior human references can introduce false sex biases and inadvertently permit flow-through of host-specific during bioinformatic analyses, which could be exploited individual identification. To address these issues, we benchmark three methods varying throughput, with concomitant applications across low biomass samples such as skin high microbial datasets including fecal samples. are important obtaining accurate results (e.g., tissue, skin). Introduction The microbial composition of human breast milk and infant meconium offers critical insights into the early colonization profile, it greatly contributes to infant’s immune system long-term health outcomes. However, analyzing these samples often faces technical challenges limitations low-resolution using conventional approaches due their low biomass. Methods Here, we employed type IIB restriction enzymes site-associated DNA sequencing for microbiome (2bRAD-M) as a reduced metagenomics method address issues profile species-level composition. We collected samples, maternal feces, meconium, comparing results from 2bRAD-M with those both commonly used 16S rRNA amplicon gold-standard whole (WMS). Results accuracy robustness were demonstrated through its consistently high correlation individual abundance whole-community-level distance paired WMS samples. Moreover, enabled us identify clinical variables associated microbiota variations significant changes in diversity across different lactation stages milk. Discussion This study underscores importance employing future large-scale longitudinal studies on microbiomes, thereby enhancing our understanding life demonstrating further translational potential.
