Zanthoxylum nitidum (Roxb.) DC. (ZN), with strong effects of anti-inflammation and antioxidant activities is treated as a core herb in traditional Chinese medicine (TCM) preparation for treating stomachache, toothache, rheumatoid arthritis. However, the active ingredients ZN are not fully clarified due to its chemical complexity. In present study, double spectrum-effect analysis strategy was developed applied explore bioactive components herbs, used an example. Here, were rapidly comprehensively profiled based on mass defect filtering-based structure classification (MDFSC) diagnostic fragment-ion-based extension approaches. Furthermore, fingerprints 20 batches samples analyzed by high-performance liquid chromatography, anti-inflammatory studied. Finally, partial least squares regression (PLSR), gray relational models, Spearman's rank correlation coefficient (SRCC) discover compounds ZN. As result, total 48 identified or tentatively characterized ZN, including 35 alkaloids, seven coumarins, three phenolic acids, two flavonoids, one lignan. The results achieved prediction models indicated that peaks 4, 12, 17 potential whereas 3, 5, 7, 13 involved activity. Untargeted mass spectrometry is a robust tool for biology, but it usually requires large amount of time on data analysis, especially system biology. A framework called Multiple-Chemical nebula (MCnebula) was developed herein to facilitate the LC–MS analysis process by focusing critical chemical classes and visualization in multiple dimensions. This consists three vital steps as follows: (1) abundance-based (ABC) selection algorithm, (2) classify "features" (corresponding compounds), (3) Child-Nebulae (network graph) with annotation, classification, structure. Notably, MCnebula can be used explore classification structural characteristic unknown compounds beyond limit spectral library.
