Brown seaweeds are keystone species of coastal ecosystems, often forming extensive underwater forests, and under considerable threat from climate change. In this study, analysis multiple genomes has provided insights across the entire evolutionary history lineage, initial emergence, through later diversification brown algal orders, down to microevolutionary events at genus level. Emergence lineage was associated with a marked gain new orthologous gene families, enhanced protein domain rearrangement, increased horizontal transfer events, acquisition novel signaling molecules key metabolic pathways, latter notably related biosynthesis alginate-based extracellular matrix, halogen phlorotannin biosynthesis. We show that genome is tightly linked phenotypic divergence, including changes in life cycle strategy zoid flagellar structure. Compared with green plants, brown algae are characterized by their ability to accumulate iodine, contributing ecological adaptability in high-iodide coastal environments. Vanadium-dependent haloperoxidase (V-HPO) is the key enzyme for iodine synthesis. Despite its significance, evolutionary origin of V-HPO genes remains underexplored. This study investigates genomic and dynamics V-HPOs algae, focusing on Laminariales species, particularly Saccharina japonica. Genomic analyses revealed extensive expansion gene family 88 identified S. japonica, surpassing number red algae. Phylogenetic analysis demonstrated distinct divergence between algal V-HPOs, clade closely related bacterial V-HPOs. These findings suggest horizontal transfer (HGT) played a role acquiring genes, from Acidobacteriota, phylum known plasticity. Additionally, enriched active transposable elements were around clusters, highlighting tandem duplications rapid HGT processes. SUMMARY Brown seaweeds are keystone species of coastal ecosystems, often forming extensive underwater forests, that under considerable threat from climate change. Red algae are an ancient eukaryotic lineage that were among the first to evolve multicellularity. Although they share a common origin with modern-day plants and display complex multicellular development, comprehensive genome data from most highly evolved red algal groups remain scarce. Here, we present chromosome-level assembly of Bostrychia moritziana, seaweed in Rhodomelaceae family Ceramiales-the largest diverse order algae. Contrary view genomes typically small, report significant size expansion other Ceramiales, which represents one at least three independent events evolution. Our analyses suggest these expansions do not involve polyploidy or whole-genome duplications, but rather stem proliferation single giant Plavaka DNA transposons. Seaweed aquaculture is gaining traction globally as a solution to many climate issues. However, seaweeds themselves are also under threat of anthropogenically driven change. Here, we summarize climate-related challenges the seaweed industry, with focus on developing trade in North Atlantic. Specifically, three main challenges: i) abiotic change; ii) extreme events; and iii) disease & herbivory. Abiotic change includes negative effects ocean warming acidification, well altered seasonality due warming. This can lower biomass yield biochemical composition seaweeds. Extreme events cause considerable damage loss farms, particularly marine heatwaves, storms freshwater inputs. diseases have higher chance proliferating environmentally stressful conditions such decreased salinity.
