SUMMARY Single cell genomics has revolutionized our understanding of neuronal types. However, scalable technologies for probing single-cell connectivity are lacking, and we just beginning to understand how molecularly defined types organized into functional circuits. Here, describe a protocol generate high-complexity barcoded rabies virus (RV) circuit mapping from tens thousands individual starter cells in parallel. In addition, introduce strategy targeting RV-encoded barcode transcripts the nucleus so that they can be read out using single-nucleus RNA sequencing (snRNA-seq). We apply this tool organotypic slice cultures developing human cerebral cortex, which reveals emergence type– specific motifs midgestation. By leveraging power throughput single synaptic connectivity, chart path forward molecularly-defined healthy disease states.
