Abstract
The
study
of
microbiomes
across
organisms
and
environments
has
become
a
prominent
focus
in
molecular
ecology.
This
perspective
article
explores
common
challenges,
methodological
advancements,
future
directions
the
field.
Key
research
areas
include
understanding
drivers
microbiome
community
assembly,
linking
composition
to
host
genetics,
exploring
microbial
functions,
transience
spatial
partitioning,
disentangling
non‐bacterial
components
microbiome.
Methodological
such
as
quantifying
absolute
abundances,
sequencing
complete
genomes,
utilizing
novel
statistical
approaches,
are
also
useful
tools
for
complex
diversity
patterns.

Abstract
Aphids
harbor
nine
common
facultative
symbionts,
most
mediating
one
or
more
ecological
interactions.
Wolbachia
pipientis
,
well‐studied
in
other
arthropods,
remains
poorly
characterized
aphids.
In
Pentalonia
nigronervosa
and
P.
caladii
global
pests
of
banana,
was
initially
hypothesized
to
function
as
a
co‐obligate
nutritional
symbiont
alongside
the
traditional
obligate
Buchnera
.
However,
genomic
analyses
failed
support
this
role.
Our
sampling
across
numerous
populations
revealed
that
than
80%
aphids
carried
an
M‐supergroup
strain
(
wPni
).
The
lack
fixation
further
supports
status
for
while
high
infection
frequencies
these
entirely
asexual
strongly
suggest
confers
net
fitness
benefits.
Finding
no
correlation
between
