Abstract Background Yellow nutsedge (YSD, Cyperus esculentus) and purple (XFZ, rotundus), closely related Cyperaceae species, exhibit significant differences in triacylglycerol (TAG) accumulation within their tubers, a key factor carbon flux repartitioning. Previous studies have attempted to elucidate the anabolic discrepancies between these two however, lack of comprehensive genome-wide annotation has hindered detailed understanding underlying molecular mechanisms. Results This study utilizes transcriptomic analysis, supported by YSD reference genome, metabolomic profiling uncover mechanisms TAG-based differentiation developing tubers XFZ germplasms harvested Yunnan province, China. Our findings indicate distinct expression patterns regulatory genes involved TAG biosynthesis lipid droplet formation, including ABI3 transcriptional factor, rate-limiting enzymes GPAT3/6/9 DGAT2/3, oleosin caleosin homologs. Furthermore, our omics data suggest that gene are not sole contributors diverse tuber compositions.
