Aneuploidy-related disruptions are generally tolerated in polyploid plants, which exhibit a greater capacity for genomic compensation. In this study, we utilize allotetraploid Brassica napus as model and generated three aneuploid variants (NC1, NC2, NC8) to investigate the phenotypic transcriptional consequences of chromosome loss. Significant variations were observed, with most notable being marked dwarfing phenotype materials compared euploid Oro. Transcriptomic analysis revealed widespread alterations gene expression across entire genome deficient variants. Notably, differentially expressed genes (DEGs) attributed trans-acting effects resulting from deletion C chromosomes. Deletion chromosomes induced changes not only on corresponding chromosomes, but also affected other Specifically, C1-deleted variant, average A1 increased, while number decreased. contrast, C2 C8 deletions, levels homologous decreased, increased. These findings shed light complex compensatory mechanisms that underlie aneuploidy plants provide valuable insights into how maintain stability despite chromosomal
