Abstract Alternative Lengthening of Telomeres (ALT) is a homologous recombination-dependent telomere elongation mechanism utilized by at least 10-15% all cancers. Here we identified that the DNA topoisomerase, TOP3A enriched telomeres ALT cells but not telomerase-positive (Tel) cancer cells. We demonstrate stabilizes shelterin protein TERF2 in cell lines Tel and long non-coding transcribed RNA (TERRA) enrichment depends upon TOP3A. also promotes generation single-stranded telomeric C-strand (ssTeloC) DNA, which recently discovered marker for ALT. Additionally, found inducing TOP3A-DNA-protein crosslinks suppresses TERRA as well destabilizes TERF2. Taken together these observations uncover unexplored functions suggest potential developing an ALT-specific therapeutic strategy targeting
