This study employed multi-omics analysis to systematically evaluate the toxic effects of intraperitoneal injection MC-LR on GIFT tilapia. The results showed that 96 h post injection, serum levels aspartate GOT, GPT, LYZ, T-AOC, and SOD significantly decreased (p < 0.05). In contrast, hepatic CAT MDA increased. 16S rDNA sequencing method revealed a significant reduction in α diversity intestinal microbiota. At phylum level, relative abundances Firmicutes Bacteroidota decreased; at genus several genera, including Bacteroides Pseudomonas, also exhibited changes. Functional prediction indicated affected pathways were primarily related metabolism disease. Additionally, targeted metabolomics decrease SCFAs, such as butyric acid. Correlation further elucidated complex interactions between microbiota, biochemical indicators, SCFA metabolism. Overall, demonstrated induced oxidative stress liver damage led microbiota imbalance metabolic dysfunction
