The continual evolution of SARS-CoV-2 has significantly influenced the global response to COVID-19 pandemic, with emergence highly transmissible and immune-evasive variants posing persistent challenges. Omicron variant, first identified in November 2021, rapidly replaced Delta becoming predominant strain worldwide. In Florida, was detected December leading an unprecedented surge cases that surpassed all prior waves, despite extensive vaccination efforts. This study investigates molecular transmission dynamics lineages during Florida’s supported by a robust dataset over 1000 sequenced genomes. Through phylogenetic phylodynamic analyses, we capture rapid diversification lineages, identifying significant importation events, predominantly from California, Texas, New York, exportation North America, Europe, South America. Variants such as BA.1, BA.2, BA.4, BA.5 exhibited distinct patterns, BA.2 showing ability reinfect individuals previously infected BA.1. Despite high transmissibility immune evasion sub-lineages, plateauing late 2022 suggests increasing population immunity infection vaccination. Our findings underscore importance continuous genomic surveillance variant introductions, mapping pathways, guiding public health interventions mitigate current future pandemic risks.

The SARS-CoV-2 pandemic has reshaped the epidemiological landscape of respiratory diseases, with profound implications for seasonal influenza.
