Abstract Background Estuaries are complex ecosystems linking river and marine environments, where microorganisms play a key role in maintaining ecosystem functions. In the present study, we investigated monthly 8 sites at two depth layers over one-year period bacterial eukaryotic community dynamics along Seine macrotidal estuary (Normandy, France). To date, taxonomy of microbial diversity this anthropized remains elusive drivers structure still unknown. Results The metabarcoding analysis 147 samples revealed both high diversity, dominated by Proteobacteria, Bacteriodota, Actinobacteriota Bacillariophyta, Spirotrichea, Dinophyceae, respectively. Along only detected significant spatial patterns compositions for three months out twelve, However, found clear seasonal effect on communities driven physical chemical variables that were fluctuating year (temperature, irradiance, flow). Biotic associations also alpha beta diversity. Throughout year, identified diverse abundant core microbiota composed 74 41 OTUs. These regionally species include habitat generalists encompassing heterotrophs, phototrophs consumers. Yet, many these OTUs remain taxonomically functionally poorly assigned. Conclusions This molecular survey represents milestone understanding ecosystem, through identification putative markers functioning. It identifies seasons biotic as main reveals importance throughout year.

River estuaries are dynamic and complex ecosystems influenced by various natural processes, including climatic fluctuations anthropogenic activities. The Pearl estuary (PRE), one of the largest in China, receives significant land-based pollutants due to its proximity densely populated areas urban development. This study aimed characterize composition, diversity, distribution patterns sediment microbial communities (Bacteria, Archaea, Eukaryotes) investigated connection with environmental parameters within PRE adjacent shelf. Physicochemical conditions, such as oxygen levels, nitrogen compounds, carbon content, were analyzed. found that community structure was mainly site location core depth, which together explained approximately 67% variation each kingdom. Sites depths varied properties organic matter content redox leading distinct groups associated specific chemical sediment, notably C/N ratio NH4+ concentration. Despite these differences, certain dominant taxonomic consistently present across all sites: Gammaproteobacteria Bacteria; Bathyarchaeia, Nitrososphaeria, Thermoplasmata Archaea; SAR Eukaryota. diversity index highest bacteria kingdom, while lowest values observed at P03 three kingdoms significantly different from other sites. Overall, this underscores critical role shaping biogeochemical processes estuarine environments their sensitivity changes, providing valuable information for managing preserving health coastal ecosystems.
