Introduction The pomegranate ( Punica granatum ) is a significant economic tree species. In recent years, the root collar rot has severely affected pomegranates in dry-hot valley regions of Yunnan Province, China. rhizosphere microbiome plays crucial role plant growth, development, and disease resistance. Methods This study utilized Illumina MiSeq sequencing to analyze fungal communities roots soils healthy diseased pomegranates, focusing on impact diversity structural composition these communities. Results results indicated that unique roots, relative abundance ectomycorrhizal arbuscular mycorrhizal functional (AMF) groups was 53.77%, including genera such as Glomus Septoglomus .
