Subsurface microbial communities are essential drivers in biogeochemical cycles, yet their sampling and characterization remain challenging. Specifically, assemblages sedimentary porewater have been largely overlooked existing research. In this study, we collected sufficient aquifer sediments for extraction analyses from four drilling sites an characterized by active activity, organic-rich deposits, elevated levels of geogenic ammonium. Distinct were identified bound porewater, free groundwater, with lactate/acetate, nitrite, Fe(II), respectively, emerging as the dominant intermediates. Nitrogen metabolism pathways evolved fermentation to denitrification culminating various ammonium-producing processes groundwater. Network analysis highlighted three metabolic modules: energy supply center delivering organic acids, a chemolithotrophic hub consuming nitrate, groundwater resource convergence center. iron reduction ammonium production mediated nodes Geobacteraceae Erysipelothrix, which exhibited highest network stress (2082) shortest average path length (1.32). These findings emphasize critical role microbiomes matter degradation environment evolution, calling further studies on sediment–groundwater interface across diverse aquatic ecosystems.
