Advances in genome sequencing have greatly accelerated the identification of sex chromosomes a variety species. Many these species experienced structural rearrangements that reduce recombination between chromosomes, allowing accumulation sequence differences over many megabases. Identification genes are responsible for determination within sometimes large regions has proved difficult. Here, we identify an XY chromosome system on LG19 West African cichlid fish Chromidotilapia guntheri which region differentiation extends less than 400 kb. We develop high-quality male and female assemblies this species, confirm absence variants, facilitate annotation region. The peak lies rin3 , several debilitating mutations Y chromosome. suggest two hypotheses about how might disrupt endocytosis, leading to Mendelian effects sexual development.
