Abstract We present a complete, time-scaled, evolutionary tree of the world’s bird species. This unites phylogenetic estimates for 9,239 species from 262 studies published between 1990 and 2024, using Open Tree synthesis algorithm. The remaining are placed in based on curated taxonomic information. tips this complete aligned to Clements Taxonomy used by eBird other resources, cross-mapped systems including Life (Open Tree), National Center Biotechnology Information (NCBI), Global Biodiversity Facility (GBIF). total number named varies 10,824 11,017 across taxonomy versions we applied (v2021, v2022 v2023). share trees each version. procedure, software data-stores generate public reproducible. presented here is Aves v1.2 can be easily updated with new information as published. demonstrate types large scale analyses data resource enables linking geographic phylogeny calculate regional diversity birds world. will release translation tables annually. procedure describe developing any group interest. Significance statement Birds charismatic - well loved, highly studied. Many phylogenies elucidating avian relationships every year. have united hundreds create all birds. While variety resources aggregate huge collections trait, behavior location birds, previously barriers these history limited opportunities do exciting analyses. bridged that gap, developed system allows us update our understanding evolution generated. workflow needed group.

Exploring genetic diversity is essential for precise species delimitation, especially within taxonomically complex groups like passerine birds. Traditional morphological methods often fail to resolve boundaries; however, DNA barcoding, particularly through the mitochondrial cytochrome c oxidase subunit I (COI) gene, provides a powerful complementary method accurate identification. This study establishes comprehensive barcode library Iranian birds, analyzing 546 COI sequences from 94 across 23 families and 53 genera. There pronounced gap, with average intraspecific divergence at 0.41% interspecific 18.6%. Notable variation emerged in Persian nuthatch (Sittatephronota) Lesser whitethroat (Currucacurruca), while European goldfinch (Cardueliscarduelis) grey-crowned (Cardueliscaniceps) showed limited differentiation despite marked distinctions. Phylogenetic analysis revealed significant east-west splits C.curruca S.tephronota, reflecting Iran's geographic zoogeographic boundaries. These findings demonstrate effectiveness of barcoding elucidating biogeographic patterns, emphasizing key role as an ornithological crossroads avian biodiversity. Moreover, our results suggest that much gene arises synonymous mutations, highlighting purifying selection shaping mtDNA species.

Abstract The spotted flycatcher (Muscicapa striata) forms with the Mediterranean tyrrhenica) a newly recognized species pair of trans-Saharan migratory passerines. These flycatchers present nested peripatric distribution, pattern especially unusual among high dispersal that questions eco-evolutionary factors involved during speciation process. Here, we genome assembly for M. striata assembled using combination Nanopore and Illumina sequences. final is 1.08 Gb long consists 4,779 contigs an N50 3.2 Mb. completeness our supported by number BUSCO (95%) ultraconserved element (UCE) (4889/5041; 97.0%) loci retrieved. This showed synteny Ficedula albicollis reference genome, closest which chromosome-scale available. Several inversions were identified will need to be investigated at family level.

The blue whistling thrush (Myophonus caeruleus) is a bird belonging to the order Passeriformes and family Muscicapidae. M. caeruleus widely distributed in China, Pakistan, India, Myanmar resident southern part of Yangtze River China summer migratory northern River. At present, there are some controversies about classification caeruleus. We use complete mitochondrial genomes provide insights into phylogenetic position its relationships among genome (GenBank: MN564936) 16,815 bp long contains 13 protein-coding genes (PCGs), 2 rRNA genes, 22 tRNA non-coding control region (D-loop). thirteen PCGs started with GTG ATG ended five types stop codons. nucleotide composition T was 23.71%, that C 31.45%, A 30.06%, G 14.78%. secondary structures tRNAs were predicted, all which could form typical cloverleaf structures. There 24 mismatches, mainly G–U mismatches. Through tree reconstruction, it found Saxicola, Monticola, Oenanthe, Phoenicurus clustered one clade, together sister group Myophonus.

The complete mitochondrial genome of Blue-fronted Redstart (Phoenicurus frontalis), GenBank accession number MT360379 (NC_053917), was published by Li and colleages in 2020. Here we show that this mitogenome is actually a chimera containing DNA fragments both P. frontalis (15,518 bp, 92.5%) Pink-rumped Rosefinch (Carpodacus waltoni eos, 1258 7.5%). This has been re-used at least three phylogenies. Our study confirms mitogenomes are best verified with multiple gene trees, any anomalies should be investigated direct comparison sequences.
