The lake littoral zone is periodically exposed to water due level fluctuations, driving the succession and distribution of vegetation covers, which complexly affect nutrient biogeochemical transformation. However, combined effects fluctuations other environmental factors on microbial characteristics functions at regional scale remain unclear. In this study, typical cover types along various levels were chosen investigate community functional genes in Lake Erhai zone. results showed that influenced oxygen nitrogen compound contents oxic–anoxic alternations intensive material exchange. Meanwhile, affected organic matter total content through plant residues root exudation supplying exogenous carbon nitrogen. Along hydrological gradient, high diversity abundant microbes related cycling observed interface sediments. It was attributed alternating aerobic–anaerobic environments, filtered adaptable dominant phyla genera. abundances amoA AOA, nirS, amx higher than those strongly flooding days content. conclusion, type jointly structure nitrogen-related genes.
