Abstract Aneuploidy is prevalent in cancer and associates with fitness advantage poor patient prognosis. Yet, experimentally induced aneuploidy initially leads to adverse effects impaired proliferation, suggesting that cells must adapt aneuploidy. We performed vitro evolution of extra chromosomes obtained cell lines improved proliferation gene expression changes congruent aneuploid cancers. Integrated analysis multi-omics data model revealed increased DNA replicative repair factors, reduced genomic instability, lysosomal degradation. identified E2F4 FOXM1 as transcription factors strongly associated adaptation cancers validated this finding. The also coincided specific copy number aberrations correlate Chromosomal engineering mimicking these while loss previously present it. common strategies suggest replication stress, stress liabilities
