Seed size is an economically important trait that directly determines the seed yield in soybean. In current investigation, we used integrated strategy of linkage mapping, association haplotype analysis and candidate gene to determine genetic makeup four size-related traits viz., 100-seed weight (HSW), area (SA), length (SL), width (SW) Linkage mapping identified a total 23 quantitative loci (QTL) associated with F2 population; among them, 17 were detected as novel QTLs, whereas remaining six qHSW3-1, qHSW4-1, qHSW18-1, qHSW19-1, qSL4-1 qSW6-1 have been previously identified. Six out QTLs major possessing phenotypic variation explained (PVE) ≥ 10%. Besides, QTL Clusters/QTL Hotspots harboring multiple for different on Chr.04, Chr.16, Chr.19 Chr.20. Genome-wide study (GWAS) 62 SNPs significantly traits. Interestingly, qHSW18-1 was by both GWAS, regarded most stable regulating HSW In-silico, sequencing qRT-PCR Glyma.18G242400 potential underlying HSW.
