ABSTRACT Background Studies with multicopy genes impose challenges related to gene redundancy and sequence similarity among copies. Recent advances in molecular biology genomics tools associated dedicated databases facilitate their study. Thus, the present work emphasizes need for rigorous methodologies standardized approaches interpret RT-qPCR results accurately. Results The Physcomitrium patens provides a comprehensive five-step protocol, using thiamine thiazole synthase ( THI1 ) sucrose 6-phosphate phosphohydrolase S6PP) as proof of concept, showcase systematic workflow studying genes. Beyond examining interest, we highlight critical role choosing appropriate internal controls analytical process accurately interpreting expression patterns. We emphasized importance identifying most relevant orthologous gene, recognizing inherent determining functional copy subsequent studies. Our objective is enhance comprehension by dissecting genes’ genomic landscape its characteristics.
