The Tsushima leopard cat (Prionailurus bengalensis euptilurus) lives on Island in Japan and is a regional population of the Amur cat; it threatened with extinction. Its genetic management important because small population. We used genotyping by random amplicon sequencing-direct (GRAS-Di) to develop draft genome explore single-nucleotide polymorphism (SNP) markers. SNPs were analyzed using three methods (mapping de novo, genome, domestic genome). examined diversity structure cat. size was approximately 2.435 Gb. number identified 133-158. power these markers sufficient for individual parentage identifications. These can provide useful information about life pairings introduction founders conserve ex situ conservation. that there are no subpopulations identifying units will allow concentration efforts be applied analysis other regions, making them comparisons among populations conservation populations.

The numbers of deep-sea fish species and their genetic diversities are poorly understood because taxonomic confusion the lack robust diagnostic features. However, DNA barcoding using mitochondrial sequences may offer an effective approach to identifying cryptic characterizing diversities. To validate differentiation identified by barcoding, it is necessary show that these reflect variations present in nuclear genomic markers. Here, we performed cytochrome c oxidase subunit I (COI) also carried out multiplexed intersimple sequence repeat genotyping sequencing (MIG-seq) for mesopelagic demersal from continental shelf upper slope northwestern Pacific Ocean. We obtained COI 115 48 families; were Barcode Life Data System. Phylogenetic analyses showed high levels intraspecific (Kimura 2-parameter distances >2%) 20 species, suggesting many or previously unknown species. phylogenetic population multiple single-nucleotide polymorphism loci MIG-seq 3 sequences. markers confirmed all concordance between different indicates effectiveness

The genetic dissection of agronomically important traits in closely related Japanese rice cultivars is still its infancy mainly because the narrow diversity within japonica cultivars. In an attempt to unveil potential polymorphism between cultivars, we used a next-generation-sequencing-based genotyping method: by random amplicon sequencing-direct (GRAS-Di) develop linkage maps. this study, four recombinant inbred line (RIL) populations and their parents were used. A final RIL number 190 for RIL71, 96 RIL98, 95 RIL16, 94 RIL91 derived from crosses common leading cultivar Koshihikari Yamadanishiki, Taichung 65, Fujisaka 5, Futaba, respectively, parent plants subjected GRAS-Di library construction sequencing. Approximately 438.7 Mbp, 440 403.1 392 Mbp called bases covering 97.5%, 97.3%, 98.3%, 96.1%, estimated genome sequence at average depth 1× generated. Analysis genotypic data identified 1050, 1285, 1708, 1704 markers each above populations, respectively. Markers generated organized into maps compared with those GoldenGate SNP assay same populations; distance showed clear decrease when integrated both Genetic studies using these successfully localized five QTLs associated heading date on chromosomes 3, 6, 7 which previously as Hd1, Hd2, Hd6, Hd16, Hd17. Therefore, technology provided low cost efficient overcome enabled us generate high density map germplasm.

Moso bamboo (Phyllostachys edulis) is a typical East Asian that does not flower for > 60 years and propagates without seed reproduction. Thus, can be propagated vegetatively, possibly resulting in highly heterozygous genetic inheritance. Recently, draft genome of was reported, followed by whole single nucleotide polymorphisms (SNP) analysis, which showed the China has regional characteristics. Japan thought to have been introduced from over sea 1736. However, it unclear where how China. Here, based on detailed analysis heterozygosity diversity, we estimate spread diversity its pedigree bamboo. We sequenced compared them with data reported previously 15 regions Only 4.1 million loci (0.37% analyzed genomic region) were identified as polymorphic loci. We next narrowed down number using several filters extracted more reliable SNPs. Among 414,952 high-quality SNPs, 319,431 (77%) common all tested samples. The result suggested samples clones via vegetative Somatic mutations may accumulate manner within clone. examined between elsewhere, inferred an individual closely related sample Fujian, China, across In addition, collected 16 four nearby forests performed SNP insertion/deletion analyses genotyping sequencing (GBS) method. results small somatic would groves.High genome-wide implies propagation Japan, becomes useful marker approach clonal plants.
