Summary C 4 photosynthesis is a complex trait requiring multiple developmental and metabolic alterations. Despite this complexity, it has independently evolved over 60 times. However, our understanding of the transition to complicated by fact that variation in photosynthetic type usually segregated between species diverged long time ago. Here, we perform genome‐wide association study (GWAS) using grass Alloteropsis semialata , only known have 3 intermediate, accessions recently diverged. We aimed identify genomic regions associated with strength cycle (measured δ 13 C), development leaf anatomy. Genomic correlated include regulators decarboxylation enzymes ( RIPK ), nonphotochemical quenching SOQ1 Kranz anatomy SCARECROW‐LIKE ). Regions intermediate individuals contain additional regulators, including those responsible for vein patterning GSL8 ) meristem determinacy GIF1 The parallel recruitment paralogous A. other lineages implies co‐option these genes context‐dependent, which likely implications engineering into species.
