ABSTRACT In the production environment of chickens, exposure to unpredictable light patterns is a common painless stressor, widely used influence growth rate and egg efficiency. The pineal gland, key regulator circadian rhythms through melatonin secretion, responds environmental cues, its function modulated by epigenetic mechanisms. this study, we investigated how gland methylome transcriptome (including micro‐RNAs) interact respond rearing illumination patterns, with particular focus on sex differences. We conducted an integrative multi‐omic analysis—including methylomic (MeDIP‐seq), transcriptomic (RNA‐seq), miRNA expression profiling—on Hy‐Line White chickens ( n = 34, 18 females, 16 males) exposed either standard 12:12 light–dark cycle (control) or randomized, schedule from Days 3 24 post‐hatch. Our findings reveal that alters in sex‐specific manner. However, while differences between sexes increased due stress, decreased, particularly Z chromosome. These changes were driven females (the heterogametic birds), which became more male‐like their after leading reduced sexual dimorphism maintaining at gene level. Further, implemented fixed effect model as biological proof concept, identifying network 12 core genes interacting 102 other genes, all linked regulation stress adaptation. This comprises regulatory framework for response. Additionally, tissue‐specific analysis cell‐type specific revealed enrichment brain regions critical function, including neuronal populations involved hypothalamic–pituitary–thyroid axis.
