CRISPR-Cas (Clustered Regularly Interspaced Short Palindromic Repeats-CRISPR-associated proteins) has undergone marked advancements since its discovery as an adaptive immune system in bacteria and archaea, emerged a potent gene-editing tool after the successful engineering of synthetic guide RNA (sgRNA) toward targeting specific DNA sequences with high accuracy. The off-target activities within the CRISPR-Cas9 system remains a formidable barrier to its broader application and development. Recent advancements have highlighted potential of deep learning models in predicting these effects, yet they encounter significant hurdles including imbalances datasets intricacies associated with encoding schemes model architectures. To surmount challenges, our study innovatively introduces an Efficiency Specificity-Based (ESB) class rebalancing strategy, specifically devised for featuring mismatches-only instances, marking pioneering approach this realm. Furthermore, through meticulous evaluation various One-hot alongside numerous hybrid neural network models, we discern that moderate complexity ideally balance performance efficiency. On foundation, advance novel model, CRISPR-MCA, which capitalizes on multi-feature extraction enhance predictive accuracy. empirical results affirm ESB strategy surpasses five conventional methods addressing extreme dataset imbalances, demonstrating superior efficacy applicability across diverse models. Notably, CRISPR-MCA excels effect prediction four distinct significantly outperforms contemporary state-of-the-art comprising both mismatches indels. In summation, coupled offers profound insights robust framework future explorations field.
