The commensal microbiota provides immunomodulatory signals during the development, differentiation and activation of immune cells, is crucial for maintaining host homeostasis. However, systematic effects on immunity based large animal model at single-cell level remain to be resolved. Here, we utilized RNA sequencing (scRNA-seq) analyze transcriptome profiling containing 57,720 cells from three important tissues [Peyer's patches (PP), mesenteric lymph node (MLN), spleen] germ-free (GF) specific pathogen-free (SPF) piglet. We presented detailed description dataset preliminarily identified major cell types including non-immune further annotated subsets. This a data mining resource researchers involved in microbe-host interactions, enables in-depth analysis map alterations caused by colonization early development. As first transcriptomics tissue GF SPF piglet, this valuable study regulation.
