Abstract Salinity profoundly influences the physiological and biochemical well-being of shrimp in aquaculture, dictating their growth, survival, overall health. In this study, research exposed Penaeus monodon to three different salinity environments (salinity 5, 20, 30) for 62 days, which affected growth development gut hepatopancreas. Further omics analyses revealed that high levels led predominance Proteobacteria Cyanobacteria microbiome, enhancing osmoregulatory immune functions essential recovery under stress. The transcriptome highlighted upregulation genes involved lipid metabolism amino acid processing, emphasizing critical role dynamics adaptation. Metabolomics alterations membrane composition, osmoprotectant synthesis, antioxidative defense mechanisms, are crucial maintaining cellular integrity Integrated analysis a comprehensive molecular framework resilience P. fluctuations, underscoring as core its adaptation strategy. Salinity stress can trigger a series of physiological changes. However, the mechanism underlying response to acute salinity in Macrobrachium rosenbergii remains poorly understood. In this study, osmoregulation, metabolism, antioxidant capacity, and apoptosis were examined over 96 h stress. Hemolymph osmolality increased with increasing salinity. After 48 exposure, glucose, triglycerides, total protein, cholesterol contents two groups (13 26‰ salinity) significantly lower than those 0‰ group. The highest levels these parameters detected at 6 h; however, superoxide dismutase (SOD), capacity (T-AOC), malondialdehyde (MDA) lowest 13‰ activity immunity-related enzyme alkaline phosphatase (AKP) showed decreasing trend remained low level group throughout experiment. No significant differences observed aspartate aminotransferase (AST), alanine (ALT), or lysozyme (LZM) among three treatments h. treatments, gill filament diameter decreased, more pronounced terminal deoxynucleotidyl transferase dUTP nick end labeling (TUNEL)-positive signal was compared that Expression apoptosis-related genes, including Cysteine-aspartic acid protease 3 (Caspase 3), 8 8), Cytochrome c (Cyt-c), tumor suppressor gene (P53), Nuclear factor kappa-B (NF-κB), B cell lymphoma 2 ovarian killer (Bok) higher other 24 h, but Cyt-c P53 exhibited positive relationship MDA, AST, LZM during group, Bok expression correlated SOD, T-AOC, AKP, phosphatase, activity, whereas AST content positively Caspase 8, Cyt-c, expression. A negative between catalase (CAT) activity. These findings provide insight into mechanisms will contribute improving M. aquaculture management practices.

Salinity is an ecological factor affecting the physiology, survival, and distribution of crustaceans. Additionally, salinity fluctuation detrimentally affects composition biological process As a significant commercial aquaculture species in China, Japan, Southeast Asian countries, oriental river prawn, Macrobrachium nipponense, can tolerate wide range salinity. The transcriptome, proteome, histology, physiology analysis were utilized to explore physiological responses molecular mechanisms tolerance M. nipponense . Through three-month culture, statistic growth trait illustrated relatively excellent performance low salinity, higher exposure significantly affected In terms histological analysis, gills hepatopancreas suffered varying degrees damage. Besides, activities digestive, immune-related, metabolic enzymes calculated. These results indicated that influenced trypsin amylase hepatopancreas, especially 14 ppt. immune-related activated high Notably, activity was 7 ppt, which testified ppt near isotonic point gills, muscle, high-throughput mRNA sequencing revealed 11356, 2227, 1819 differentially expressed genes (DEGs) by comparing 7, 14, 21 groups with 0ppt group, respectively. Abstract Background Oriental river prawn ( Macrobrachium nipponense ) is one of the most dominant species in shrimp farming China, which a rich source protein and contributes to significant impact on quality human life. Thus, more complete accurate annotation gene models are important for breeding research oriental prawn. Results A full-length transcriptome muscle was obtained using PacBio Sequel platform. Then, 37.99 Gb subreads were sequenced, including 584,498 circular consensus sequences, among 512,216 full length non-chimeric sequences. After Illumina-based correction long reads, 6,599 error-corrected isoforms identified. Transcriptome structural analysis revealed 2,263 2,555 alternative splicing (AS) events polyadenylation (APA) sites, respectively. In total, 620 novel genes (NGs), 197 putative transcription factors (TFs), 291 non-coding RNAs (lncRNAs) Conclusions summary, this study offers insights into complexity diversity species, provides valuable information understanding genomic structure improving draft genome
