Alkali stress is one of the most serious abiotic stresses limiting crop yield and it has become an increasingly global problem in recent years. Alkalinity tolerance (AT) at seedling stage determinant factors for establishment rice population under alkaline condition. Here, we evaluated measured seven traits related to AT 528 diverse accessions stage. Xian were generally more alkali-tolerant than Geng accessions. GJ-tmp showed alkali subgroups XI-1B had weakest subgroups. A total 121 QTLs identified by genome-wide association study (GWAS), five important candidate genes, LOC_Os01g19800, LOC_Os01g20160, LOC_Os01g52500, LOC_Os01g67370 LOC_Os03g03900, selected gene function annotation, haplotype analysis, qRT-PCR. Pyramiding multiple advanced genes a favorable strategy improving varieties. Our screened germplasm resources provided valuable genetic information breeding.
