Abstract Background Ecological floating beds can restore eutrophic water, but few studies have focused on changes in microbial communities during the remediation process. To gain a deeper understanding of restoration process, we used 16S/18S rRNA gene metabarcoding and metagenomic sequencing to investigate structure function protist bacterial communities. Results By comparing seawater with or without beds, found that Sesuvium portulacastrum effectively remove nutrients dissolved solids from nitrate removal above 52% phosphate 34% within 33 days. S. increased alpha diversity both protists bacteria, changed their community composition, improved stability. The stochastic processes were critical shaping assembly, contribution was lower treatment group than control group. In addition, aquatic further led function, particularly nitrogen cycle processes. Among all cycle-related functional genes, dissimilatory reduction genes (44.50%) denitrification (62.44%) most common day 1 33, respectively. enhanced process promoted contributing ecological water quality improvement. Conclusions Our results suggested associated exhibited synergistic role well-developed root system acted as carrier for microorganisms play crucial other solids. This study provide reference optimization management seawater. Restoration efforts should integrate considerations physicochemical properties community.
