Freshwater ecosystems are among the most severely affected environments by species loss caused climate change and intense anthropogenic pressure. To preserve biodiversity, biomonitoring plays a key role providing reliable data on biological diversity ecological status. Environmental DNA (eDNA) metabarcoding has emerged as powerful non-invasive alternative to traditional morphology-based sampling identification methods. This study represents first application of eDNA analysis assess invertebrate communities in three Sicilian Lakes: Poma, Piana degli Albanesi Scanzano. Water samples were collected at two points each lake after filtration with nitrocellulose membranes, was extracted performed. A total 27 identified, belonging Phyla Annelida, Arthropoda Rotifera. Notably, revealed presence alien (Daphnia parvula Acanthocyclops americanus), dangerous associated transmission viral diseases (Culex pipiens), potential new records for Sicily (Stylaria lacustris, Platypalpus exilis, Pammene aurana, Limnephilus rhombicus). Water fleas (Crustacea: Cladocera) are recently regarded as models for phylogeographic studies, but most such publications concerned the planktonic genera, first of all, Daphnia O.F. Müller. The aim our article is to study pattern a very common littoral chydorid Pleuroxus truncatus (O.F. Müller) based on sequences two mitochondrial (cytochrome oxidase (COI) and 16S) nuclear (18S 28S) genes. All totality could be subdivided into major clades, A, having predominantly European distribution with single exclusion, B, Asian distribution, few populations in Russia; clade B three subclades (B1–B3) moderate support. Abstract Freshwater ecosystems provide essential services for human well-being, with their conservation success reliant on the precise quantification of biodiversity. Diplostraca (= Cladocera) and Copepoda are diverse groups microcrustaceans in aquatic ecosystems, important a multitude these services. To date, a rather large set of both mathematical theories for species delimitation, based on single-locus genetic data, and their implementations as software products, has been accumulated.
