Anthocyanins and carotenoids determine the diversity of potato tuber flesh pigmentation; here, underlying chemical genetic bases were elucidated by multiomics analyses. A total 31 anthocyanins 30 quantified in five differently pigmented tubers. Cyanidin pelargonidin derivatives determined redness, while malvidin, petunidin, delphinidin contributed to purpleness. Violaxanthin light-yellow color, zeaxanthin antheraxanthin further enhanced deep-yellow deposition. Integrated transcriptome proteome analyses identified that F3′5′H highly anthocyanin biosynthesis purple was responsible for metabolic divergence between red samples. BCH2 significantly carotenoid yellow samples along with ZEP, NCED1, CCD1 genes light The weighted correlation network analysis constructed a regulatory revealing central role AN1 regulating biosynthesis, 10 new transcription factors related metabolism regulation identified. Our findings provide targeted controlling pigmentation, which will be meaningful manipulation quality improvement.
