Abstract MicroRNAs (miRNAs) are critical regulators in various biological processes to cleave or repress translation of messenger RNAs (mRNAs). Accurately predicting miRNA targets is essential for developing miRNA-based therapies diseases such as cancer and cardiovascular disease. Traditional target prediction methods often struggle due incomplete knowledge miRNA-target interactions lack interpretability. To address these limitations, we propose miCGR, an end-to-end deep learning framework functional targets. MiCGR employs 2D convolutional neural networks alongside enhanced Chaos Game Representation (CGR) both sequences their candidate site (CTS) on mRNA. This advanced CGR transforms genetic into informative graphical representations based sequence composition subsequence frequencies, explicitly incorporates important prior seed regions positions. Unlike one-dimensional solely characters, this approach identifies motifs within sequences, even if they distant the original sequences. Our model outperforms existing at gene levels. enhance interpretability, incorporate Shapley value analysis each sites, allowing miCGR achieve improved accuracy, particularly with more lenient CTS selection criteria. Finally, two case studies demonstrate practical applicability highlighting its potential provide insights optimizing artificial analogs that surpass endogenous counterparts.
